In what order should I apply the operations?

Trim first so invisible characters do not make two identical lines look different, then deduplicate, then sort. Sorting before deduplicating still works but leaves you checking the result twice.

Why did deduplication not remove what looked like duplicates?

Because the lines were not byte-identical. A trailing space, a different case, or an invisible character is enough to keep two entries distinct, and trimming before comparing is what reveals them as the same value.

Is the original text modified in place?

No. The operations produce a result from your input, so you can compare the cleaned version against the original before replacing anything. That makes it safe to try a sequence and discard it if the outcome is wrong.
